I don't know exactly what you want. If you just want to change the root of XOOPS from :Example:
http://www.change.com/XoopsOld to
http://www.change.com You only have to move the files to the new directory and then edit mainfile.php (that's in the root)

So you only need to change the virtual and the physical path.
If you installed allready a XOOPS version here, then you also have to look at the name of the database and change that eventually.
The backup module makes a backup of the database, not of the files on your server.
You can also make a backup yourself if you have for instance phpadmin on your Cpanel.
