If you have the right version of the test with the right version of the XOOPS files, then there should be no errors.
Except for some files which you have modified for some reason on purpose (eg style.css).
Sometimes FTP can not upload and overwriting existing files.
You can then retry the operation by first deleting the files.
In the end all files should match.
Except the intentionnaly modified ones. For these do a file compare and make the modifications to the new version of them.

This is only in the case when there are no database changes between the old and new versions. I wouldn't do that.
Recommandation is to test your old modules with the new XOOPS on a local server eg XAMPP. And then testing also the upgrades for the various modules.
Or starting with a backup of your site doing the upgrade localy.
If you know which problems to expect, you can do it on the server.
