Having re-installed a complete new site after a hack, I am am having to keep logging in a lot more frequently than I used to. It seems like very few minutes, I have checked my browser (firefox) and that appears to be OK.

Will the Custom setting ( Admin/system/prefs) along with time limit make any difference if I lengthen the time. ?

are you sure that it's not the www prefix matter? the thing is that if you've logged in on http://www.yoursite.com, it'll seem that you are logged out on http://yoursite.com/. can be fixed via htaccess. it's just an idea anyways..

Also make sure you have cleaned your cache from the old installation so your not running into old cache files. :)

See this FAQ.
To have the www, move the 'www.' from condition to the rule, as having the www always in http://www.domain.com has the least problems.
Check also your mainfile.php for accordance.
