It is clear that not all files did get updated to the required latest version.
The errors on the /class/ and /Frameworks/ directory must be corrected.
Maybe you did some modifications to eg /xoops.css . In that case download it and do a file compare to the original version of the file to see if your modifications are the only differences.
That the check complains about the already removed files from /install/ is normal and may be ignored.
As there are some errors, you should also verify the other files, by making a COPY of the files from the renamed and moved directories xoops_data and xoops_lib to the original xoops_data and xoops_lib location. If there are errors correct them in the moved directories and retry the check by first deleting /xoops_data and /xoops_lib and then recopying to them. If the check is done with a correct result you may remove the xoops_data and xoops_lib directories.

No, that is the intended behaviour if all your files are uploaded correct on the server!
Maybe you must delete some files before doing the upload of them again. Sometimes overwriting files may fail.
We need a file check function that reads the mainfile.php and then can check the xoops_data and xoops_lib files on the moved and renamed location.
