Before I would just make the changes I needed for the recent comments block in the templates_c. I was told that sort of acts like the cache and not to change anymore files in there. But then where do I change the file for A_system_block_comments?

template files for system pages are in modules/system/templates

I've changed that file in that folder as well, but nothing is actually changing. Any suggestions?

whenever you change a template file and reupload it, update the module, it belongs to (in this case System module) for the template to be recompiled.
