Anyone knows how to solve this? I would like my site to always show mydomain.com in the browser URL instead of mydomain.com/modules/xxxx.

I saw some discussions about removing the modules part, but how about removing everything... masking that url to show only mydomain.com no matter what area of the website you're looking at.

If you realy must, put your XOOPS site inside an iframe.
