I have been away for a while and it seems that I have missed quite a few things....

Latest install I have on a website of mine is 2.0.9.3 how do I upgrade to 2.0.13.1. I can't find a patch for that.
Can anyone point me to a link?

Bad news:
You have to collect and integrate incremental pathed, start on 2.0.9.2to2.0.10.10patch
Good new:
This cumulative patch will do it's task - I update one my site yesterday - and former 9.3 now is 13.1
Excellent news - I didn't delete 9.3-13.1 patch and uploads it for you

just be carefull not to overwrite modules if you use new release of them (ex : news 1.3 series instead of 1.1 series,this last one was incorporated in 2.0.x series, not anymore now). Take care of you mainfile too.
Another way is just to apply 2.0.13.1 full on 2.0.9.3 (without mainfile and eventually some modules you don't use).

I finnaly upgraded to 2.0.13.1 from 2.0.9.3. unfortunatly not in time to use LazyBadger (thanks btw). So the upgrade is complete now but I get some strange errors.
1. I can not delete a module as html/cache is not writable. ( I did chmod 777 cache but it did not help)
2. The main menu can not be updated. ( I get a could not open file while trying to do so).

Any help please?
