I'm getting a big, red error message in admin area saying that I should change permission on mainfile.php to 444.

That can't be right? If it's 444 I can't delete or update it in ftp, can I? It's 644 now, and that should be safe enough, I think... So how do I get rid of the annoying error message?

Just change the permissions to 444.

You do not regulary edit mainfile.php. You will hardly ever need to. So just set it as suggested and you get rid of the message.
