How can I remove a link to a module from the main menu without uninstalling the module or without setting the permissions. I mean I need the module installed but not with a link in main menu. I want to add the link to iMenu - e.g. forum in iMenu but not in main menu.

Easy: just set the 'weight' of the module to '0'(zero) in the system admin -> modules page.
