I've changed a bit of the code in my theme.html file and uploaded it over the old theme.html using FTP. However, the changes haven't occured and when I 'View Source' on my page the code hasn't changed. I don't understand why this is.

Set the 'update templates' option on in the system admin -> preferences -> generat settings page, and clear your browser's cache. What can help as well is clearing your XOOPS cache by updating the general settings (same page, just click 'go!' at the bottom). This will clear the templates_c folder as well.
