Actually I did change it in the systems settings and I changed my account. Do all the accounts have to be changed for this to take effect ?

All the users who want to see it threaded do have to have their comments display as threaded by default. This is done so that users can see comments and forums (controlled by comments display for some reason) threaded, nested or flat according to their own preferences.
