These are valid warnings.
Before you install version 2.5.6, create a folder in the /data directory i.e. /data/protected/ then move (not copy) the xoops_data and xoops_lib directories into the one you created.
During installation just make sure you specify the new location when the XOOPS installer looks for them, and XOOPS will tell you it found them. They should never be in the root like you like sharing your protected files with hackers and cybercriminals.
