For anyone using this gallery, and infact any Coppermine user that has the same problem, then my solution might work for you too.

It seems that there hasn't been a solution to this problem for years but whether or not the latest version of Coppermine has this problem I am not sure as the demo isn't very clear on that point.

The problem is regarding the album and picture count ignoring the sub albums and the pictures that reside in them from appearing on the main category total. This can make a Gallery index page seem as if there aren't any pictures installed at all! Very disconcerting. My solution is far from ideal as I don't understand smarty code so I have had to use php code instead. The code is pretty straightforward though and isn't too confusing.
