how do i change my home links to {site}/index.php?

the reasons here is that i want to create an index.html, so iwant that page to load first before the index.php

but once, i logged in i want my home page links to {site}/index.php and not index.html.

If you put XOOPS into a sub directory on install (eg - http://www.yoursitename.com/xoops) and install a front page at http://www.yoursitename.com - this can then redirect to the main XOOPS site... your XOOPS links will go to http://www.yoursitename.com/xoops so will not re-display the other page.

Or you can use Multimenu and just remake your Main Menu.

Or use the content module which comes wit a "Main Menu Block" that you can easily add onto.

In your case I recommend the content module as it will automaticall update the menu whe you update or change your modules.
