I was reading over the LINKS added to the main menu.. It says to

NOW after your changes, update your system module: The menu template is stored in the database, "updating" changes the old database version to your new one

I dont see an update in my databse sql section to update this.. Should I have this or can my server deny me access to it?

It means that you should update the module in question (in this case the System Module) through administration menu -> system admin -> modules

You only need to update your System module trhough your System>Modules, ok?

Click on the HD icon at right and your system module will get updated.
