Ok well i am not sure if this is the correct place but here it goes. I want to make a custom black that will have my modules, but i can put them in any order, AND if i want have other links between them. How would i do this and still allow the little sub-menu sort of things for submit news and such?

I noticed that no one replied to this post of yours, mgcube. If you feel up to a challenge, just make a copy of system_block_mainmenu.html from your system templates and play around with it to see if it can be done. That's what I would do if there is no one here with an answer. It can't hurt as long as you keep the original intact.

the sub-menu in the Main Menu is set in xoops_version.php of your module.

You can make a block for your module with more navigation possibilities - I have done so in my Team Module, where there are both the main menu as well as a block with each team listed and submenus (that one needs a bit of re-working but the principle is sound)

Well as of now i havn't found a thing but i have some ideas and i need to work on it.
