I was trying to figure this out too...You simply add the <OBJECT> code to the theme.html file and point the <EMBED> command to the exact location of your logo.swf file like this:

<table align="center" cellpadding="0" cellspacing="0" class="head_table">
<tr>
<td>

<OBJECT CLASSID="clsid27CDB6E-AE6D-11cf-96B8-444553540000"
WIDTH="778" HEIGHT="96"
CODEBASE="http://active.macromedia.com/flash5/cabs/swflash.cab#version=5,0,0,0">
<PARAM NAME="MOVIE" VALUE="logo.swf">
<PARAM NAME="PLAY" VALUE="true">
<PARAM NAME="LOOP" VALUE="true">
<PARAM NAME="WMODE" VALUE="opaque">
<PARAM NAME="QUALITY" VALUE="high">
<EMBED SRC="http://thephlexican.com/themes/ps2/images/logo.swf" WIDTH="778" HEIGHT="96" PLAY="true" LOOP="true" WMODE="opaque" QUALITY="high"
PLUGINSPAGE="http://www.macromedia.com/shockwave/download/index.cgi?P1_Prod_Version=ShockwaveFlash" />
</EMBED>
</OBJECT>

</td>
</tr>
</table>

No need to mess with the templates_c files at all.

Peace

I know this is a really old thread. But I was searching for information on how to put in a flash header instead of a .jpg header. And this did the trick perfectly.
