I'm adding Instant Translation from WorldLingo to my website. However, I do NOT want to translate the name of my site (it's already in the source language, and translating it again creates a messy translation).

From the WorldLingo site:

Worldlingo Skip&Replaceā„¢ tags are designed to help you with machine based localization of your site. This page will provide you with a basic explanation of the skip tag and how to enhance a skip tag with a replace attribute. A skip tag informs our servers to avoid processing any data that is found within. Here is an example skip tag:

My site name is Brood met Kaas. How do I implement the custom tags from WorldLingo without having to recode a bunch of PHP files?

If no-one here uses this tool you will more likely get and answer from a forum related to the use of WorldLingo itself...we love to help but can only do so when we are familiar with the tools.

Well, it really wasn't a question about how to use Worldlingo's tags, I've already outlined this, but how to insert custom tags into the title and body. Not body text on the fly, that's the easy part, but anywhere the title of the site appears, as the HTML is created by PHP. I'm not a PHP guru, so I don't want to screw up the PHP, and I was hoping there were a few spots I could add the tags to, instead of dozens.

It's pretty tough to name all the php files where your site name may be used.
Did you try something simple, like naming your site like this:

<span id="wl_skip">Brood met Kaas</span>

With some luck, it won't be zanitized.
