I can't get rid of the notification button that is in the top-left menu when logged in.

I switched off the notification options, but that doesn't seem to help.

You mean the one in your User Menu?

go to XOOPS_ROOT/modules/system/templates/blocks/system_block_user.html

delete line 6:
<{$block.lang_notifications}>
