Like you, I have been lost on this issue for a while.
In the zetagenesis theme, there is a 'globalnav.html' file that is blank.
If you put your menu code in there, it will display between the banner and the code.
When I asked this question, Kris_fr told me to look here:

Link to the original posts.Amazingly enough, the post below worked. Now the menu was total garbage for my site because all of the links were for the site that the menu was taken from.
So you need to modify the code to match the links that you want.

The globalnav.html file for zetagenesis is still essentially blank.
I did find that Morphogenesis also used a globalnav.html file. That file changes depending on who is logged in. Very cool.
