I upgrade my website to XOOPS 2.3. I use mylinks as startpage. Links on the startpage are shown as http://www.mysite.net/visit.php?lid=1932 not as http://www.mysite.net/modules/mylinks/visit.php?lid=1932
What has gone wrong?

Don't upgrade to 2.2 at this moment, I would say. I tried, several times, several sites. Didn't work. WSOD's, database errors, had to use a backup to get my site back online. What ever the problem is, it looks like the release of 2.2 is too early. It seems to me that there is a lot of pressure to get the next versions of XOOPS out. That is absolutely NOT necessary. XOOPS already is an outstanding CMS. Don't spoil that by releasing semi-stable versions.

It doesn't matter whatever permissions you set, sometimes. It depends on whatever (for whatever reasons) your hosting provider allows. I'got two providers, with one templates uploading isn't a problem, with the other it is. Well, just change provider, you can say. That is not what I've planned. Or maybe... change the way templates are uploaded. FTP could be an option. Everybody can use that. At this moment this is one of the reasons I think I have to choose PN for the site where I can't upload templates. And that's a shame.....

For a new site I'm starting with I decided to use C-Jay Content for my recipes. However, I too like to see a "real" recipe module for XOOPS instead of using other modules for it.
