I have encountered this problem. I solved it by changing my folders location xoops_data and xoops_lib. Place them outside the root. I have also renamed them.
Remember to specify the new path in the file mainfile.php.
In the Preferences Administration (Preferences> System Options> General settings), you must also remember to check "Yes" to line "Check templates for modifications?".

- replaced dirname(__FILE__) with __DIR__ (mamba)
- Adding define for Traffic Rank, Web Archive and Google SiteSearch (cesag)
- deleting other obsolete bookmarks (cesag)
